Grease a 13- x 9-inch baking dish with 2 tablespoons of the butter.
Stir together Cheddar and mozzarella in a medium bowl, and set aside.
Bring a large saucepan of salted water to a boil over high.
Cook macaroni according to package directions for al dente.
Drain and return macaroni to saucepan.
Add remaining 1 tablespoon butter, stirring until melted.
Add half of cheese mixture, and stir until fully combined.
Stir in reserved evaporated milk mixture until pasta is coated.
Pour into prepared baking dish, spreading evenly, and sprinkle top with remaining cheese mixture.
Bake in preheated oven until top is golden brown, 30 to 35 minutes.
Remove from oven, and let rest at least 10 minutes before serving.
Garnish macaroni pie with thyme leaves, if desired.
